I just tested this - After starting HL, and opening Pathfinder, I closed the configure hero window and then immediately went to the Encounter Builder - I did nothing else. There, I selected some portfolios and imported them, and there is no Unnamed Hero left in the portfolio.
Are you making changes to the Unnamed Hero before opening the encounter builder? If the character has been modified, HL might not perform its automatic removal.
