New features not showing up

I added a new Pathfinder module (Advanced Players Guide).

The new factors like gear seem to only show up with new characters. How do
I apply to an existing character in a portfolio?

Open "Character -> Configure Hero" window and turn on the APG source for the existing character. Existing characters maintain their original sources even when you gain new books.

Also, you can click "Set Defaults" so that any new character you create will include that module.
